You can't leave NYC without a proper pastrami sandwich. Of course there's Katz deli where you can't go wrong, but I prefer one of the city's Jewish delis. Check out 2nd Avenue deli to split a sandwich and an order of fries. http://www.2ndavedeli.com
One morning, get a bagel. My favorite is from Ess-a-bagel, but H&H is also good. http://www.ess-a-bagel.com
On Friday or Saturday mornings it's nice to walk through Union Square and browse the farmer's market before it gets too crowded.
There's a little spot near the South Street Seaport called Stone Street that's great for an outdoor brew and snack outdoors. It's not crowded with tourists, and it's a great place to stop if you visit the World Trade Center, which I recommend.
