Incase anyone searches this in the future - I think I have found a work around which has solved the above but it's a pretty rubbish workflow.
It was feeling like an old school transparency problem with the PDF so I had to export the PDF from InDesign again but not using interactive settings. Export as a print doc so you get extra options and export at the highest PDF version option. The video won't play when you open in Acrobat. You have to insert the video from within Acrobat using the multimedia tool. This seems to solve every issue I had.
I swear I had tried this earlier but when I tried later on another machine it worked so good luck if you ever have this issue in the future.
