if they are in arrears send them an email confirming that you got the 2 checks (and thanking them for that) also telling that they still owe you an extra 500.
If they say it was a mistake and you want to keep the client, you will have to return it, no biggie, but maybe on their accounts it will be easier for them to say 'well we've fucked him for a few months, let's let him have this check, as we can starve him on the next project for 2 more months'
don't try to be more christian that the pope. i wouldn't go to a restaurant if i cannot pay the bill, but 'design' seems to be the largest exception where everybody think they can fuck you up and you work for them because you truly like them.

What I wouold do:
Send an email. but a long one. a very long one that involves them digging up old documents and looking for other emails or something. Basically ask as many questions as possible.
That way, you've done the right thing but you're increasing your chances of geting lucky thanks to their incompetence and/or laziness

call them and say they are $500 short of the $3,000 they already owe you. Cash that shit first though, if they give you jive and for some reason need you to send it back say you'll write them a check and it will be in the mail (wait a couple weeks)
see they owe you money anyway, so don't act like they sent you money for a job they already paid for, act like they didn't pay the full amount for the OTHER job.
