You shouldn't need a plugin to update jQuery unless you're trying to force a version newer than what is bundled in the WordPress core. (which is always a bad idea) Really you should track down specifically what is breaking on upgrades and fix it as this will continue to happen every time a new version comes out.

are the dropdowns using a plugin? probably a conflict somewhere.

sometimes using noconflict will help.

I'd say it's time for a new drop down plugin or new theme. jQuery conflicts and/or plugins breaking after core updates are a sign of poor development practices.

If you're not properly enqueue-ing your JS scripts then you may have a problem.

Thanks for the help guys, turns out I had to update jQuery, I got a plugin on Wordpress that did it for me and now all works fine again.
I remember last time they updated though stuff like UberMenu went a little nuts...updates on anything always worry me nowadays ha.
