How do you add crop marks to a specific box within a layout of many pages? I can't find a window anywhere and there are no scripts installed in my version.

I would need to see your file to have better suggestions, but I would do it manually to be honest. Before a print run, I used to set up all the material on a big sheet with each item having its own set of cropmarks.
Guess that maybe you could try drawing that box with its cropmarks in Illy and import or even copy and paste it into your indesign artwork. This way you would only have a single file or object to edit as needed in illy.

+1 for manual, especially as it's a (one?) specific box.
I use a registration line with a heavier white line on top to clear the artwork. All this goes on the lowest layer in the stack.

You can always make custom page sizes within a document, and then simply export the PDF with crop marks on all pages.
