Does anyone have a good example of a site estimate that's project based? I've done them all as hours with a brief desc. before but found it may be better to charge a flat fee and give a listing of what they'll get, how may rounds of changes, etc. Any samples/suggestions are appreciated.

i'd drop the flat fee idea and stick with number of hours required to do the job. break the work down into easily digestible items that your client will understand - design / development / production / revision / deployment. always include a sitemap and technical specs (ie server requirements / functionality descriptions...) and don't forget a good set of terms & conditions

go with what bluejam said.
let them know that if they are a nightmare and keep changing their minds on things then that time will get added to the price

oh yeah, you should also list deliverables for the project over time - for example, initial design of website / week 1 / 3 days work / starting monday / sign off thursday | development of website / week 2 / 4 days work ...etc
the key here is that the first item should (always) be delivery of all content (company identity resource - logo / brand guidelines, website content - copy / photography (unless this is part of the brief for you to do) from the client so that even before the project starts, they (the client) are aware what they need to do for the project to run according to schedule

thanks. great suggestions. I was kind of doing it like that except I wasn't as specific as Bluejam said I should be. Makes sense.

@guiseppe327
Here's a recent estimate of mine for some IA work:

Estimate came straight from my program Cashboard (http://www.getcashboard.com)
I find that estimating best/worst case scenarios is best for me. You'll get bled to death doing flat-rate projects. Don't do it!
Also - break up your estimates and projects into many steps, as mentioned previously. It helps separate the work and clearly define when something is done.
- define/defines...sor... it's a little early for me still :xsubimage
